Sorry if this has been posted before,
Im currently on the PGA tour and was wondering if there are any penalties or things id miss out on like fedex points or prize money if I registered for next weeks euro tour event instead. Do I have the right to play on whichever one I like?

You would miss out on FedEx points unless it's a major. The prize money would go towards your European money list. You can play on either tour whenever you please assuming max field isn't met and you are within 5 days of the start of the event (that's when crossover registration opens)

And is there a fedex tournament at the end of d season that I shud be aiming to qualify for?

The FedEx Cup is at the end of the PGA Season - it's their version of playoffs. So if that's your goal then it's best to work on gaining FedEx points until you feel comfortable enough in the standings to visit the Euro Tours.
