Can objects be manipulated vertically? I can rotate objects horizontally by using the A or D keys (or alt-mouse wheel). Can I rotate them vertically as well? More important for rocks than anything else.

Some can, others cannot. Some can be rotated a lot, some can be rotated a little.
Check your advanced options to see what can be done with each object. Rocks, IIRC, can only be rotated around one axis, but you can raise/lower them.
