I'm really starting to hate the course designer in TGC2! Just really stupid things that should NOT be difficult. I need help!
When I ported my course over, it was no longer multi-teed, which is fine, I get that there's a new mechanic for that. Tee set 1 was set accurately to be the main tee set I had in TGC1, the black tees, and the other tee boxes were empty. So I went to the blue tee box, added tee markers, and labeled them tee set 2, and chose blue color. Then I proceeded to the white tee box, set them as tee set 3, and made them white, etc. down to red.
Then when I playteseted, they are reversed!!! The black tees are on the red tee box, blues on white, white on blue, and red on black. My golfer was standing on the red tee box because that was the black markers for tee set 1. How does this happen?! And I can't seem to find a way to get them to change!!!
Beyond annoying!

Best way I found is to first place the tees from tips to front then go back and select the color for each set after having placed them.

Hmm, that's what I did though. The tips were already there, so I just went down and added a tee at the blue, white, and red box. I assigned color sets to them, and then when I playtested, they were reversed.

One thing you can't do is set the black tees to be a forward tee on one hole and the back tee on another. The tees always appear in order. Maybe that's what you were attempting; it's not really clear.
I haven't had any problems placing tees as long as I keep in mind that the red tees have to be first, followed by green, then white, etc.
I also didn't get what you meant by tee set 1 and tee set 3. You can only have one arrangement of tees.

Was going to answer earlier but totally forgot... whoops
As Patrick said, the tees should be in the same order on every hole, and it'll automatically default to that.
Now, in order to set the order, go to "course settings," then "tee box settings," and then go to "tee colour." (Damn Canadian spellings... ha!) Tee box 1 should be the forward-most tee, and the highest tee number (e.g. a course with 4 tee boxes, set 4) will be the back tees. Hope this answers your question.

Yup, seems to have solved it if I move the current tee up to the red location and then install new tees backwards (from front to back; red to black).

This game just continues to find ways to piss me off! Because they want Tee Set 1 to be the forward tees, and it defaults to those tees for everything, I didn't notice before publishing that my course's par had changed to 69 from 72. Therefore, I had to rename the course, fix those pars, and publish it again under a different name. So that is the end of Forgedale Springs Golf Club, which will now be known as Devon Quarry Country Club. What a cluster F!

This drove me crazy yesterday, too, and here's the conclusion I came to. When importing a course you already have 1 set of tees on, those are going to have to be your reds/shortest. Each time you add a tee set, it becomes the next in order - i.e., Tee Set 1, Tee Set 2, etc. When you go to tee settings -> change tee color, you will see those different sets of tees, and that's the order they will appear when a player goes to start a round on the course and choose their tee box. So, basically, it seems to me the easiest way to do it is just to make the original tee's your forward most set, then work backwards from there.

You're absolutely correct, I just had it in my head that tee set 1 would be the tees most people would use, the black tees, rather than the red tees. It makes no sense to me that the game defaults to the most forward tees.
