I’m using the Boreal theme, and am replacing all of the “dead spots” in the heavy rough with green “fresh” heavy rough. However, when I do that it automatically deletes any and all of the automated trees within the selected area. Is there a way to stop this from happening?

No, auto generated trees and plants only appear in areas you haven't put any surfaces in.

Light Rough?!? and mulch/pine straw surfaces don't remove auto-gen trees, all others do... Including heavy rough, I believe.

Thanks for the responses guys. Since there’s no way to stop this, is there a way to set your heavy rough without dead areas when you set up the course and select your desired surfaces and textures or is this just a pain in the arse flaw in the program’s design?

The bare terrain gets a worn out look whenever trees are planted. On some themes, the effect is more pronounced.
